Superintendent Michael Rowan confirmed it had been a painstaking search for Miss Scott, 26, who had been missing since Easter Sunday.
The discovery came following the arrest of Vincent Stanford, 24, on Wednesday afternoon.
Mr Stanford was charged with the alleged murder of Miss Scott on Thursday.
Superintendent Rowan said it was police trail bikes that located the body.
“A crime scene was established about 5pm and that scene has been processed overnight and further examinations will occur throughout today (Saturday),” he said.
“The investigation obviously is ongoing … in terms of our search we certainly believe the remains are those of Stephanie.”
Superintendent Rowan said the national park search was the result of numerous factors.
“We’ve had a significant amount of information that has come to us that has been prioritised … vehicle sightings that have been reported to us, as well as other forms of our methodology … have led us to that area.”
Cocoparra National Park is about 70 kilometres from Leeton and 85sqm in size.
A police helicopter was also used to search the area on Friday.
A foot search of the park was not required.
“I’ve been asked over the last couple of days whether there had been burning of the body … I can certainly confirm that is the case,” Superintendent Rowan said.
“It (the body) was probably (located) about five metres from the roadway.
“Certainly yesterday (Friday) we spoke with members of the (accused’s) family and they provided us with information. They have not been not forthcoming.”
Superintendent Rowan said he didn’t know if there was a connection between the national park and Mr Stanford.
The body has been taken to Glebe for formal identification and has been given “priority”.
Superintendent Rowan said Miss Scott was a testament to her family and the community of Leeton.
He said residents had been crucial to the investigation.
“The support we’ve got from the Leeton community and the wider local area command community has been tremendous,” Superintendent Rowan said.
Superintendent Rowan also confirmed reports an iPad was found in an irrigation channel on Friday.
"It has identification from Leeton High School," he said.
All Leeton shire residents have been invited to join Miss Scott's and her fiance Aaron Leeson-Woolley's family at Mountford Park on Saturday for a community picnic in honour of Stephanie on what would have been her wedding day.
